Kaepernick can make throws that Alex can't and puts more pressure on the opposing defense, but he is less experienced and thus more likely to make big mistakes and/or screw up when the clock is winding down and so net net that is a wash. Meanwhile did he consider that benching the voted team captain might affect team morale? How about the fact that his players would see this as punishing a player for getting hurt? It doesn't add up and so my 'explanation', which admittedly was a bit tongue in cheek, has to be considered. Harbaugh doesn't want to win with a guy he didn't have a hand in selecting. He wants more control over team personnel and this move was designed to get it. In other words, it really is all about Harbaugh.
